This can be caused  by a corrupted file structure on the hard drive. It can often be fixed by booting the  system from a windows PE  disk.  Just Google Bart's PE  and you will find a free download  of a program to make such a disk. When you boot to the Barts disk, you can run chkdsk C: /f to repair the file structure and restore booting.  If you have Vista, you can download a Vista boot repair disk which can also restore booting. Good luck.

Re: boot problem

I still think you have a problem with the hard drive. If you can do so, and can afford to lose your data, I think you should nuke it (low level format or zero fill). The best tool to do that is dban (derik's boot and nuke) which is also a free download.

http://www.dban.org

switching off native sata would not do anything to fix the underlying problem with the drive. You can also try going into disk management in the management console...right click on my computer and pick manage. See if the system is seeing the other 50 gig partition as an unknown or unformatted part of the drive.

If so you may have lost your data or it can require heroic means to rescue the data.
