When I was having this problem I couldn't figure out or find the answer. I finally solved the issue. What had happened was, I downloaded the upgrade to oneNote 2013 and I was using 2010. I didn't remember doing that and I kept using the 2010 version. 

 

However when I went to print a pdf to OneNote 2010 I kept getting this error message. I couldn't figure it out as I'd done it many times. I also had the choice to print to OneNote 2013 but I wasn't choosing that. It turned out that both of them wanted to print to the 2013 version. I had been using the 2010 version even after downloading the newer version. Once I opened the 2013 version it worked fine.
