We are trying to provision our AMT on our HP Prodesk 600 g6 and after a bios update it shows "intel AMT USB Provisioning no longer supported" is there any way we can re-enable this?

No, as i recall due to a security issue the option to use a usb key to configure the AMT has been disabled in newer bios releases
you can however still enter the necessary information directly via the bios AMT page
