In general, If I plug in a Graphics card, Will I have to use the ports on the card, not the board.

indeed, anyway, on most Hp computers, when you connect a graphics card, the motherboard ports are disabled
It is therefore possible to use only those available on the graphics card!
However, some computers, especially of the professional range it seems to me, it is sometimes possible to work with both, graphics card and motherboard!
