Folders In Indexing Options Program Were Deleted

HP Envy 750-055 XT
Microsoft Windows 7 (64-bit)

I have 3 HP Windows 7 64 bit computers and something happened to all 3 computers in the same week to cause all folders to be deleted from the Indexing Options program.  I noticed this because Windows Media Player would not add any new songs from MY Music folder and all the Default Libraries in Media Player said "Unresponsive".  After some research I was able to restore the correct folders to the Indexing Options program and Media Player Default Libraries no longer say "Unresponsive" and Media Player is working okay.  My question is what happened to cause all folders in the Indexing Options program to be deleted?  The only changes I remember making to each computer was to download the new Amazon Music Program and install some Windows 7 Updates.
