Say I have the 100 page plan for 4.99 and I use all 100 pages then purchase a set of 15 for a $1. If I upgrade to the 300 Page plan for 9.99 will I still have to pay the extra $1 for the set purchased before I upgraded?

I contacted an agent in the billing department and he said that if I was on the 100 Page $4.99 and I was billed every 21st of the month. If I used 150 pages on August 13th, which would bring my bill up to 8.99, then I upgraded to the $9.99 300 page plan the next day and had it take immediate affect  I would only owe the $9.99 on August 21st since all overages would disappear.

Changing a Plan takes a place immediately or at the start of the next billing cycle, not retroactively for the usage made prior to changing the plan:
