HP Smart app was batch scanning some documents. My phone ran out of battery while it was uploading the batch to the HP Secure Cloud for processing. Are those files in the secure cloud to access or do I need to start again?

Welcome to the HP Community Forum.
Regardless of the destination, If the upload did not finish, it's not there.
Very few applications send and save data in stages.
Normal Operation >>
Data is held in memory while the job completes
Data is sent to the destination
Data is received in its entirety at the destination
Data is saved at the Destination or possibly passed along to the next operation (for example, Print / Share).
Not fully received = not there / not saved.
Not saved = Lost.
Batch scanning can also lose data if the application or the device lacks the ability to handle the amount of data in the job.
Data overload is not the same as the job stopping because the battery dies -- the results are the same.
True -- there are perhaps highly secure (possibly government or military) data streams that are saved as received to protect the integrity of any data that can be retrieved from the source.
