There are four small silver wires that look like bent paperclips at the top of the paper output tray. Two of them are no longer bent and make a clicking noise when paper comes through the rollers. They also scratch the paper. I'm wondering if I can remove these wires or bend them so the no longer scratch the paper. Will this cause additional problems or allow the paper to go through smoothly?

I think you are referencing the clips that hold tension on the paper delivery rollers, Rm1-8049-000CN.  Take a look at the part.  removing or bending may cause paper jams.
