I have an HP Color LaserJet M652dn Printer and it doesn't recognize the tray. It recognizes the tray on the stand (4) but not the 3.

If you placed your printer on tray 3 and tray 4 with a stand that will not work. You can choose only a tray 3 or only a tray 4 with a stand both will not work.

So it's designed to only work with two trays, the one on the printer and the one on the stand?

Your vendor should have quizzed you further before selling you anything. There are multiple configurations available, but adding some eliminates the ability to use others. As per sales documentation. You can add 2 standalone paper trays to the printers, but if you add any stand you are limited to the trays in the stand.
