When I put paper in top feeder to make a copy, the printer automatically thinks I am copying from glass.  I push the paper (81/2x11) into feeder as far as possible and then it will copy but not smoothly.  At the end of copying, I get error 31.13.01 yet there is no paper jammed in my printer.  Further, when I try to scan from my laptop to the printer, my printer again scans from the glass instead of the auto feeder on top.  Final note, when I insert the paper into the auto feeder, I do not hear the 'ding' that the printer usually sounds when I insert paper into auto feeder.  If I lift the cover to expose the rollers and insert the paper, the printer will 'ding'.  This happened out of the blue-never had an issue in the past with copying or scanning.  HP thinks it's a hardware problem but wondering if this is familiar to anyone.  Thanks!

You mention that if you put a piece of paper in with the lid open you get a beep. Do you get that beep when the lid is closed? If not the I would suspect that something is preventing the flag (circled in red) from engaging properly.
