Yes, like I said, you have a computer software problem. Most likely your drivers are hammered.
Fully de-install and remove the printer and all its software. Use this program here:
When shown use Powerful Scan at the end and delete all registry entries shown for the printer. This does not affect any other entries and works perfect. HP uninstall or Windows uninstall does not remove all registry entries and causes problem when reinstalling the software.
Now go back and reinstall the Full Featured Software and Drivers from the HP web site.

ok. i did the uninstall reinstall and it is sort of better...
naps2 does do duplex. but is it scanning at higher rez? i scanned the same doc at 300 and 600 dpi and they are the same size, so i don't think that worked correctly.
and i scan a 2 sided page i get 3 pages back. the expected 2 plus a blank page.
