HP ProDesk 400 G3 Small Form Factor. Hi there, since there is only 2 sata available on this motherboard can I install a second SSD NvMe on the PCI Express x16 or x1 slot?

Sure.
You will need a PCIe adapter that is meant for PCIe NVMe M.2 SSDs.
