I am a complete beginner to upgrades, and I'm looking to add a 4TB Gen4 NVMe PCIe SSD to my newly bought Z2 S9 Tower. How should I go about doing this? I read the hardware manual, but it's a bit difficult to understand.

Those are Business PC's and can have various configurations.  If you bought this PC new, what configuration did you order?  It can possibly/easily have both a conventional hard drive and a Gen4 NVMe PCIe SSD with various sizes available for each.

If there is a Gen4 NVMe PCIe SSD already installed, it might not be advisable to change it, depending on the present size.

There is a single 500 gb SSD C Drive and an optical drive.
