Just wondering if my pc (EliteDesk 800 G3 SFF) can upgrade to the new GPU. It's power draw is around 50W and it's PCIEx16 so it should theoretically work with the MOBO although with lower performance since I've got the 180W PSU.

Well, what do you know: the AMD RX 6400 is a brand-new graphics card! -I just looked it up.  First impression: very decent and capable GPU.  Comparable to the nimble low profile/low power MSI NVIDIA GeForce GTX 1650 4GT LP 4GB GDDR5.

 

So yes, if you want to stick with your current 180 watt power supply, and the AMD RX 6400 fits dimensionally in your desktop, the AMD RX 6400 would be a very nice upgrade in my opinion.

 

[EDIT:] Your power supply should be able to handle a 50 watt GPU power draw. If it doesn't, there is a 400 watt power supply upgrade available, HP part number: L04618-800, on backorder as per HP PartSurfer but available here, for example: New Genuine HP Pavilion Gaming 790-0020 400Watt Power Supply L04618-800 | eBay.

Would you recommend I get a low profile or ITX variant of the GPU for ease of installing? Also very kool idea to externally connect a PSU I didn't know it was possible.

For curiosity's sake, what processor and what RAM stick(s) are installed in your EliteDesk 800 G3 SFF?

 

And is your primary (boot) drive an SSD?

It has 16 GBs with an i7 6700 and yes the boot is on an SDD (512GB)

Nice!  This RAM/CPU/SSD combination with an AMD RX 6400 (or MSI NVIDIA GeForce GTX 1650 4GT LP 4GB GDDR5) should work out well for you!
