If the motherboard is replaced with a retail unit, then they are supported by the manufacturer for updates ETC.
Assuming you wish to use the memory and CPU series in the existing unit, it should not be too hard to find a retail replacement motherboard that is still supported.

I want to upgrade the whole system to more modern parts eventually anyway one of the main things I want is DDR 4 RAM which means I need a compatible motherboard and if I'm upgrading both the RAM and Motherboard I should probably have a new CPU. I get all parts from retailers as well (I don't trust used parts)

Yes, I got you. In other words a custom build by you. Keep in mind that you will need to buy Windows, if you go that way. Not a big thing but sometimes it gets overlooked until the time comes.
