I will be using a Canon LIDE 220 USB scanner which is powered only VIA the USB port. Will the 6305's USB 3.0 Ports work? In device manager it does not state that they are powered same as the USB 2.0 ports.

Yes, the USB 3.0 ports should power your scanner as long as it doesn't require additional power.
