I own a HP Pavilion Slimline s3713w and want to upgrade the motherboard. I know that a Mini-ITX motherboard will fit in the case but the mounting holes will not line up in the case.
I want to upgrade the existing motherboard so I can install an Intel Core i5-6400.

A small form factor or slimline desktop PC is the worst case scenario when considering it as a candidate case for upgrading the motherboard.
Purchase yourself a mid-tower desktop case and go from there.

The HP Pavilion Slimline s3113w is in the s3000 series of Slimlne cases, also known as ARCHES2.
The original motherboard was an Asus M2N61-AR (Acacia),
which is an mDTX form factor (AMD supported) -- common with this series.
Mini-DTX specification: 8.00-in x 6.70-in (203.20 mm x 170.18 mm)

A standard mITX motherboard should properly fit this case, including mounting holes.
In 2014, I posted a FAQ for owners of the HP s3000 Slimline "ARCHES2" series.

Another point to consider. If you replace the motherboard with a different model, you are creating a NEW computer, and that in-validates your Windows licensing. So prepare to purchase a new retail OS.
