I want to utilize the 2 usb 2.0 headers on my motherboard but can not find anything on the pin arrangement they have. It is 2 rows of 6 pins with 2 empty positions . Attached is a pic of the header.

Hi,

 

If certainly appears that the header is a propriety dual USB header.  You should be able to find an example here.

 

I would venture that pins 1 and 2 are +5v, 3 and 4 are Data -, 5 and 6 are Data +,7 and 8 ground and 11 and 12 are guide pins.
