I have Pavilion Gaming 15 with SSD for system and HDD for file only, i want to do factory reset with USB boot from HP Cloud Recovery Tool. The Question is, will my HDD wiped if I do factory reset? and if i disconnect the HDD before factory reset will it effect the factory reset process?

Probably not. The "reset" should only wipe your SSD.

I would do so.

Probably not.
As a "belt-and-suspenders" person, I would disconnect the hard-drive before doing anything.
