I have this Omen 30L since 2020 and would like to upgrade its spec without regutting everything. I understand my 30L comes with Moria 3 87c3 motherboard. Based on this, can I upgrade the CPU to AMD Ryzen 9 3900? And what is the highest grade GPU I can upgrade to? I'm open to replacing my PSU and adding fans but I know the case has its limits too.

The CPU can be upgraded to a 65 watt TDP Ryzen 3900 (non X version) per your MB spec link.
You have a CTO PC so I don't know the existing power supply specs. Upgrading the graphics card would depend upon the existing power supply. The 30L PC case and MB support retail power supplies but the new PSU dimensions must be factored into this upgrade. You have to match the existing PSU dimensions when upgrading the power supply.
The graphics card upgrade may be limited to a 9.5 inch or 10 inch dual slot graphics card. A dual fan Nvidia 4070 version or an AMD dual fan 7800XT should work if either card fits in the case and you need to upgrade the power supply.
It is tough to provide a specific answer not knowing where you want to go with respect to the graphics card upgrade. The RTX 4070 or 7800XT would be items of interest if you want to do decent AAA gaming at 1440p.

Hi Bill, upon inspecting my PC, it appears the PSU is 500w. Does that help?
The Ryzen 9 3900 is also hard to find on the market, so I think my strategy is to only upgrade the GPU and retain everything else. I'm interested in the 4060 super or 4070 super for 1440p gaming.
Anymore advise from you is greatly appreciated!

Yes, the 3900 CPU is an OEM only part. I checked Amazon with no success. Newegg has a 3900 but it is way overpriced at $372.50.
The HP 500 watt PSU might work with a 4070. The 4070 specs require a 550 watt PSU per Tech Powerup.
I can't find a a 4060 Super but Nvidia has a 4060 Ti.
I don't know what to tell you. I just did an Asus 4070 2.5 slot, dual fan graphics card upgrade.
This Asus 4070 graphics card requires a direct 8 pin connection from the graphics card to the PSU and might work with a 500 watt HP PSU having an 8 pin PSU connector.
The 4070 is not as fast as a 4070 Super.
However, I am happy with the 4070 upgrade.

I will look into dual-fan 4070's. Honestly, I don't even mind a 4060 ti since it'll be a massive upgrade from the original 2060 super already, and I think the 70's and 60's both handle 1440p gaming rather well.

In your case did you also upgrade your PSU? In my case, if the existing Ryzen 7 draws 65w, and the Asus 4070 dual slot with 8 pin draws 220w, assuming the SSD, HHD, and RGB lights uses minimum power, my 500w PSU should be plenty, no? (Really don't want to replace it).
I can also consider the 4060 frankly, which I know draws less power than the current 2060 super.

I don't have your HP PC. I did not need to upgrade the PSU.
Yes, the 500 watt HP PSU should be fine provided it has one 8 pin PCI connector. The 4070 installed in my PC has not been breaking 200 watts when doing intense1440p gaming. The other components (drives, USB, audio, and RGB) are low power items.
I also looked at the 4060 but wound up getting the 4070. It's your choice,
