Hi,
I'm new to PC gaming and recently purchased this Desktop from a mutual friend without the Gpu he had in it. I recently purchased a Gigabyte AORUS GeForce® GTX 1080 Ti Xtreme Edition 11G and was wondering if the motherboard could support it. I'm not very tech savvy but I understand the basics of building and upgrading PCs. I know the HP motherboard does not support any sort of overclocking, Which is why in the future I was hoping to upgrade to a better motherboard (Please leave suggestions). Also this desktop did not have the watercooling option and I'm trying to figure out which would be the most ideal for this case (GPU and CPU).

FYI I am aware that if you upgrade the motherboard or anything else it will void the HP warranty.

Well, where do I begin? There is a lot of meat in your post.
First, your video card should work fine in the motherboard. It is PCIe (Gen 3) x16 and there are two of those slots on the motherboard. You should install the first card in the slot closest to the processor, however. Also, the PSU in the Omen is 1300W. This is a lot of power.
Second, the processor in the computer is an i7-6700K (4.0 GHz w/max turbo 4.2 GHz). The "K" denotes that the cores are unlocked so it can be overclocked. I haven't found it that easy to do, but you may want to use a third party overclocking app. As an old overclocker myself, I can tell you from experience with my Omen X (900-025vr) that I doubt if you will need to do much overclocking. With the setup that you will have it will be lightning fast.
Last, but not least, here is the Hardware Reference Guide for the computer. On Page 33 is a section on "Installing a radiator bracket for liquid cooling". I believe this will help you if you decide to add liquid cooling.
