To print checks from a box, I have to manually sort the checks from the bottom to the top (highest number to lowest number) because of the way the printer feeds from the tray.  Is there a setting to get the printer to pull paper in from the top?

Due to mechanics you cannot change the way the checks feed. When you order your next box of checks you need to let the printer know which way you want them stacked in the box. I am not sure if I followed how the cheques were stacked but can you turn the box upside down and then use the MP tray to feed the cheques, although I think that will still result in misordering.
