Provided that the built-in Boot Manager is loaded before the Operating System and it sometimes shows the EFI partition (when there is unrelated USB inserted) and sometimes not (when there is no USB inserted), the problem is in the UEFI firmware.

Sorry, I keep forgetting that you use a real operating system :smileyembarrassed:

 

It could be the firmware, but for sure it can also be the config/loader in the hidden EFI partition. Maybe you need to juggle things around a bit with the Linux tools.
