It may depend on the application you are using for the voice connection. Usually those apps take control ot the microphone device and usually also have a mute function built in.
I think most headsets that have a microphone also have a mute button built in that should work to mute the external microphone. Normally the internal mic would be disabled when you plug in the external one if everything is working as it should. If this doesn't happen you can check in the next phase if it helps to disable the internal mic from the mixer.
You can test though if you can mute and unmute with the Windows settings during the game (provided you can bring up the Windows sound controls up to the display when playing or if you have dual displays)
Right click on the speaker icon and select Recording devices.
Right click on the microphone you want to control and select properties
Click on Levels and click on the small speaker icon. You should now see the red muted sign
Now try to talk to your friend and see if it worked and if you can unmute the same way.
I'm sure there are also other ways, e.g. writing a script to temporarily disable the microphone device and assigning that to a keyboard macro etc. You may have to do some Googling around to find a working solution.
