- Thunderbolt 3 stopped working after upgrading BIOS

My Gigabyte Aorus Gaming Box was working just fine before I upgraded the BIOS to F.25. Now the thunderbolt 3 software doesn't detect the two ports like before. There is also no thunderbolt controller in device manager under "system devices" any more. I am able to connect the same Gaming Box to other laptops.
HP system check(pressing F2 when booting up) shows that the thunderbolt passed the test.
I tried to uninstall Thunderbolt Software and reinstall the following with no luck:
sp87988 - Intel Thunderbolt Controller Driver (Windows 10 v1803) Version: 17.3.72.250
sp83931 - Intel Thunderbolt Firmware Pack Version: 1.00
sp87990 - Intel Chipset Installation Utility and Driver (Windows 10 v1803) Version: 10.1.1.45 Rev.A
sp87978 - Intel High-Definition (HD) Graphics Driver (Windows 10 v1803) Version: 23.20.16.5044 Rev.B
sp87992 - Intel Serial IO Driver (Windows 10 v1803) Version: 30.100.1725.1 Rev.A
I tried to rollback BIOS to F.24 but it wouldn't let me ( tried both BIOS recovery [Win + B}, and the system check bios rollback function [F2]).
I also tried to clean install Windows and couldn't fix the problem either.
