Have you tried to load a single sheet to see if that registers properly? Designjets typically use 2 sensors in the paper path. One is a physical flag called the oops sensor (end of paper sensor) this is mounted in the paper path on the right hand side. Easiest to see from the back. Look for a black flag sticking up into the path where roll paper feeds. The other sensor is an optical sensor called the line sensor. This is mounted on the print head carriage and is used to detect edges of the paper. I have seen cases where this sensor gets ink on the lenses and then it fails to be able to detect paper. I have also found some rolls of paper to be an issue if they are not wound correctly on the core.
