Just purchased a 1TB Samsung 980 PRO ssd. Installed it in the secondary ssd slot, and cloned the OEM ssd over to the 980 PRO. 

Ran several speed tests.. Its SLOWER (by a bit) than the OEM ssd. Just barely around 3000mpbs, when its rated for 7000mpbs.. What went wrong? Was it the cloning process? Was I supposed to enable some feature? Maybe switch the ssd slots? 

I'm thinking its possible its not PCI gen 4 compatible.. Even so, it shouldn't be slower than the factory ssd, right?

Your thought was right. It is backward compatible but will run at PCIe 3 speed. They are not the same therefore you can't expect they work the same.
