There are two trays: the pririty tray and the main tray. Paper in the priority tray will print first. Are there times when I should have the priority tray empty so that I would be forced to use the paper in the main paper tray? I'm very confused by the existence of the two trays and the proper use of them.

tray 1, or the MP tray (the drop down tray) is used best when paper needs a more direct path through the machine. So for things like envelopes, heavy paper etc.
you can also set each tray to a specific type of paper, so your bottom tray, or tray 2, could have regular letter paper while the MP tray is set to print cardstock or envelopes etc.
its all just a way to diversify the paper handling capability of the printer.
