when using 3rd tray, does tray 2 require a specific size paper. I have legal in tray 2 and letter in tray 3. It prints good except it won't "auto select". I need to print both at the same time when printing large pdf files.

You need to define the paper types through the printer control panel so that it shows the correct paper, otherwise your computer has no idea if it has correct paper available or not.
