okay I have successfully cloned my hard drive and I have booted from the SSD but my question now is my SSD is set to the D drive and my mechanical hard drive is set to the C drive.  I want to erase my mechanical hard drive and used it just for storage so I guess I can format it but shouldn't I be running my operating system off of the C drive instead of the D drive ?  is there a way to change this?  or does it matter at all?

That is why we suggest removing the hard drive entirely while you are installing the OS to the SSD. You can put it back in once the SSD is working.
