I have gotten my stock hard drive replaced with a Samsung 512GB SSD, the computer used to operate at very high temps (95C) before I got a cooling pad, and I believe the power system is damaged. Computer has not been dropped or physically damaged since replacement.

System specs: i7 7500U (intergrated Intel 620 graphics), 16GB ram, NVIDIA Geforce 940MX, 

I believe it could be a damaged GPU from running so hot for so long, however computer has never overheated. The performance problem never happens if the graphics are low enough in the first place, otherwise the FPS drops to ~5 for about 15 seconds, then resumes with severely lowered FPS. Windows has been reinstalled, which temporarily solved the problem for about 2 days. 

I'm wondering since the 940MX isn't used daily in the system...it could just be replaced? I don't believe it is connected directly to the motherboard, it just sits under a heat sink beam connected by a couple buses.

No its directly connected as in soldered to the motherboard. No way to replace it remove it or alter it in any way. If you had a damaged GPU the system would not POST so its something more subtle. Have you tried removing that big copper pipe thing and cleaning out any dust from the fan grille and inside the fan and applying new high quality thermal paste to the heatsinks? Have you actually measured operating temps using an app like speedfan, for example?

Yes, I have monitored the temps. They stay under 80C now, during intensive usage. It would be nice to clean out the heat sink, however I am nervous as I don't want to break anything. It was stressful enough hearing all the creaks and groans opening it up the first time.

Frankly you have already gotten past the hard part. Like not summiting Everest 500 feet from the top. Remove the screws bolting down the copper pipe and heatsinks and it lifts right out. Just sayin'
