Whenever HP installs an update, it always resets everything and deletes all of my stored files, desktop applications and browser settings. I am wondering how to prevent this from happening the next time an update needs to be installed?

You said HP installs the update. So is this HP Support Assistant installing driver updates? Or is this Microsoft installing Windows Updates?
Because, if it is the second, this is not a new issue with Win10 Windows Updates.
