A quick search, and I end up with a couple of links saying that it is an incompatibility with the optional tray 3. I then tried to remove that extra tray, and perform the upgrade, but still having Resend Upgrade displayed.

I think I figured it out.
The one printer I wrote about in the post had multiple issues, and at some point I think the flash got corrupt somehow, because the screen was totally blank when I turned it on. I fixed that by swapping the formatter board with another printer that was about to be trashed. Then everything worked like a charm on that printer again.
The problem with the "Resend Update" text, was because of the optional extra paper feeders connected to the printer during the update. When I had disconnected those I tried to update the printer again, no errors this time, and the printer was back in Ready state. Look at my edit.
Edit:
Sorry, I didn't resend the update to the printer displaying "Resend update" since it said it was already fully updated on the configuration page. So I cleared the message by doing the following:
BE SURE TO PRINT A CONFIGURATION PAGE BEFORE THIS!
Power on the printer and watch for the memory count to begin.
Hold down the STOP button (key with a red “X” with circle around it) when you see the memory counts begin. Continue holding down the STOP button until all three printer control-panel lights flash once and then remain on. This might take up to 10 seconds.
Press the OK button and then the MENU Button.
Scroll down until you see “Clear All RFU Errors”.
Press the OK button twice if needed until the highlighted cursor is the letter “C” in the word “Clear”.
Turn the printer off wait 15 seconds and power up the printer.

Please note, there are more steps on the website, but I didn't see the need to do those, since I only had to clear the error.
When you've cleared that, be sure to print a configuration page again, to see if "Printer Serial Number", "Service ID" and "Pages Since last Maintenance" is the same as the config page you printed before following the steps. If not, do the following:
Enter the service menu (Found in the bottom of the menu)
Insert the code (I had luck with: 05401508)
Select "Total Page Count"
Write the value next to "Pages since last Maintenance" from the first configuration page, and press ok.
Select "Serial Number" and write the value next to "Printer Serial Number" from the first configuration page, and press ok.
Select "Service ID" and write the value next to "Service ID" from the first configuration page.
It might be possible to just update the printer again, but I didn't try that, and all of the above is what worked for me.
This is what got everything up and running for me, hope it can help some of you too.

Resend Upgrade must be done via a USB cable, you need to connect usb and hopefully it still dectects. Once installed, share the printer. The you send the rfu file from a command line prompt. copy /b filename \\computer name\share name
When upgrading, if the difference between existing firmware and new firmware are too great you should upgrade in steps applying a newer but not current firmware first, and then upgrading to the newest.

Hm. Will try with USB when I get back to work, with the one I can still print to. I don't really think it is going to work with the one stuck at boot, but will give it a shot.
I should probably have upgraded in steps, since some of the printers firmware was from 2006 and 08, but where can I find the older versions. I can only find the new ones on HP support site. I have been on their ftp://ftp.hp.com/ but can figure out where to look in there.
