I have tried in both the HP Scan and HP Scan Extended.
I have tried to remove all software and reinstalled using full drivers.
So why have suddenly when I select "2 sided scan", the prompt to turn over the pages no longer comes up? It was working fine, suddenly overnight it doesn't anymore. I can no longer use manual two sided scan.
Any ideas?

@pullenuk, Welcome to the HP Support Community!
Let us try these steps to resolve this issue:
Reset the printer
- With the printer turned on, disconnect the power cord from the rear of the printer.
- Wait at least 60 seconds.
- Reconnect the power cord to the rear of the printer.
- Turn ON the printer, if it does not automatically turn on.
- Wait until the printer is idle and silent before you proceed.
Note: HP recommends connecting the printer directly to a wall outlet rather than a surge protector or a power strip.
Update the printer firmware
Click here to download and install the latest firmware from your computer.
Try scanning a 2-sided document. If the issue persists, we will have to perform a factory reset on the printer.
Hope this helps! Keep me posted.

I actually fired up my old computer and even installed latest HP (full) drivers. The popup for flipping the paper around for two sided worked.
But my other machine is still not prompting to flip the paper. So it's a local machine issue, not the actual printer.
I have tried turning the printer off etc, already done that. The issue is clearly on the computer and unique to that machine as others do prompt to flip the paper.

In that case, you may try reinstalling the printer driver.
- In Windows, search for and open Programs and features
- Select your HP Printer
- Select Uninstall
- In Windows, search for and open Devices and printers
- In the Devices and Printers windows look for your HP printer. If you see it listed right-click on it and choose ‘Delete’ or ‘Remove Device’
- Open up the run command with the “Windows key + R” key combo.
- Type printui.exe /s and click Ok. (Note: there is a space in between “printui.exe” and “/s”)
- Click on the “Drivers” tab
- Look for HP Printer driver. If you see it Click on it and click Remove at the bottom
- Select Ok
- Select Apply and Ok on the Print Server Properties windows
- Close Devices and Printers, restart the computer.
Click here to download the HP Full-featured driver.
Once downloaded, make sure to run the file to start the installation and follow the on-screen instructions.
Try scanning.
Let me know how this goes.

Done everything you asked. Still doesn't work.
The printer works fine when printing and it will scan single pages on the flatbed or through the feeder. The software just will not prompt to flip the pages when you select 2-sided (manual). My other computer does prompt.
There is one difference between the two machines, the one that does work is still running Windows 10 Pro 1909, the computer I'm having trouble with is running Windows 10 Pro 2004. Could there something in the newer windows update that is stopping it?

Looks like this requires remote assistance.

I believe it is due to a corrupted scan driver indeed, great to hear it is now working again!

ARGH!
It's not working again! 2 manual sided is selected and it is refusing to prompt for flipping the pages over.
My other computer has updates to Windows 10 Pro 2004 and is now ALSO refusing to prompt to flipping the pages over.
There is something wrong with the HP Scan app and the Windows 10 Pro 2004 update. This needs fixing as this is extremely annoying when you need to scan mulitple pages two sided.
