How can I set my scanner so that it does NOT show the blue lines of graph paper, or non-photo blue pencil? 

I have written in pencil on graph paper, and want to scan my documents so just my pencil lines disappear. But the graph paper lines show up, too. graph paper lines should not show.jpg

HP Recommended

That can only be done post processing using Photoshop or similar.

You can't adjust the scanner not to scan those lines.
