We have configured a windows DHCP server to send encapsulated DHCP options in option 43 based on what a VVX410 sends in its Offer (Option 60)
However, the VVX410 is not overriding the option with whats in the option 43 response.
Is there anything special I need to get the phone to honour the option 43 response? The option 60 type is set to ASCII.

Did you check the Technical Bulletin 54041 => here <= and also the Parsing Vendor ID Information in the Admin Guide?
The next step after this would be a ticket raised via your Polycom reseller with Polycom support providing a bootlog and a matching wireshark trace.
Make sure you set the DHCP logging Level:
<logging log.level.change.dhcpc="0" log.render.level="0"/>
