I had a jam of a manually fed piece of paper. I couldn't see it after opening all the access panels, so the only way to get to it was by removing the paper in the bottom tray and reaching in to pull it back out. The printer resumed printing (including duplex) but now I can't insert a piece of paper in the manual feed tray far enough to have it chosen for printing over the bottom tray. Same if I want to manually feed an envelope. It's clear nothing will insert as far as it did before I had the jam.
Any suggestions?

You may have damaged the pickup roller in the paper path for the manual feed tray 1. The easiest thing to do is to swap out the roller with a replacement roller kit and see if that helps. However, when rollers wear out they normally do not obstruct the paper path or block you from feeding paper into the tray. You may have pulled something loose with your efforts to remove the previous jam.
Try shining a flash light into the manual feed tray 1 where the paper pickup roller lies. See if anything has fallen out of place, rattles around or appears to be in the way of a normal paper loading. If so then you will have to address whatever damage occured in that area with replacement parts or warranty service.
