How do I set my M506 to stop printing when tray 2 is empy. Mine wants to continue printing from another tray and it's printing on check stock not plain paper. It gives me no warning the tray 2 is empty just goes to the next tray.

You need to change the paper type in the tray settings on the printer. Do this through the control panel or the printers Embedded Web Server if it is network connected.
Once the printer recognizes that whatever media type you select for tray 2 is out, and no other trays have that paper, it will stop printing and ask the user to assist.
Right now you likely have all trays identified as the same paper type and size. The printer is doing what it shoudl do which is to draw from the next matching tray from bottom to top when the current tray is out of paper.
