Original part number is 813681-601, but i’m hoping to install a 829066-601. Both parts are listed in the Maintenance and Service Guide.
The 829066-601 has a better processor and both boards seem to be almost identical with the same connectors. This assumption is made by comparing my original board to pictures of the 829066-601
Will this replacement work without any major issues?

I think you would also have to change the heat sink if you want to install that i7-6700 motherboard.
Wouldn't you agree?
What confuses me is that the i7-6700 quad core processor is rated at 45W, but the service manual only offers the three heatsinks listed in chapter 3, on page 17--the max being 40W.
I hope that is a typo.
Subject to the foregoing, I think it would work just fine.
