This printer has a fold-down tray (Tray 1) and a 500-sheet tray (Tray 2). What I would like is for the printer to pull all the pages from Tray 1 IF paper (for example, Checks) is loaded in the fold-down tray. However what the printer does is pull the first page from Tray 1, and the rest of the pages from Tray 2. I've checked the printer settings in the web interface and they seem fine, and I'm using the Driver downloaded from the HP Support site. Is this behavior controlled by the printer firmware settings, or the print dialogue in your application? Can I set the printer driver so that this is the default behavior?

Tray behaviour is set from the embedded web server settings of the printer or the control panel but you do not always have access to all items through the control panel.
Make sure that manual feed prompt option is set to "unless loaded" and also make sure that your tray 1 size and type settings are the same as tray 2.
We have also found in some cases that it is necessary to perform a cold reset when tray settings are not working as expected and then re-input your required settings.

Thank you I followed the instructions and this is an improvement --- if I have paper loaded in Tray 1 (the fold-down) the jobs are printed on the paper in Tray 1, which was the issue I was trying to solve.
However, when there isn't any paper in Tray 1 you have to press the OK button on the printer twice before the job prints ... is there something additional I can do in the Printer Firmware so that the print jobs automatically come out of the cassette (Tray 2) when there is no paper loaded in Tray 1?

If you turn the use selected tray option from exclusively to first that may resolve the issue.
