When we print checks from a merged PDF file to the M506, every 3rd check or so miss prints to high on the paper. When I go back and reprint the check, it prints perfectly. I cant keep doing this for large check runs.

Are these perforated checks? The issue sounds like the paper is slipping as it is fed. Are you using Tray 2 (the cassette) or the drop down MP tray?

Yes. These are 3 section perforated checks feeding from tray 2. After some trial and lots of error I found that the checks were slipping when being picked and that is what was causing the inconsistency. I fixed this by changing the driver and printer to intermediate paper weight. This made it print slower, but every check was printed correctly.
I was able to fix my field placement issue by changing the scaling percentage to 104% at the print driver and then select reduce oversized pages radio button when printing.
